I'm Building a Crown Jewel and although I haven't got as far as installing the pots yet, I was just looking at how they sit and how the metal bodies of the pots could possibly short against the PCB. I would imagine it would be the same with any of the builds.
I just noticed in the build instructions that it says to remove the caps they come with.
Could you just leave them on?
Do the potentiometers get hot?
What have others done to prevent a short here?

Yeah, just leave 'em on unless the extra width that they add to the diameter of the pots causes fit issues in the enclosure. Even then, I just trim off the plastic that's interfering with the fit and leave the rest of the dust cap in place.

The reason the documents tell you to take off the covers is because the pots are so close together push against each other with the backs on and won’t line up. You might get away with taking off every other one. They don’t get hot but like you said they could short against the pcb if the component legs are long. You could always throw a little electrical tape on the back of your pots. Enjoy the pedal it’s one of my all time favorites.

I built a CJ last week and never removed the pot covers. No problems at all, other than the usual struggle to fit everything thru all those holes at the same time when installing the board into the enclosure. And it sounds great!
