1. It sounds to me like you could order the PCB and build this pedal without too much trouble.
2. You don't have to use PC-mounted pots, and since you're going to be drilling your own enclosure (see below), it might be better not to. If you use pots with solder lugs, you can simply run wires from those lugs to the PCB eyelets. It's more time-consuming, but it's also more flexible.
3. Regarding the enclosure, you can source a 125B enclosure and try to make everything fit, but I might actually recommend using a 1590BB, which will give you more space to lay things out. Get the tall version if you can, so there is room for the jacks to sit above the backs of the pots if necessary.
This will be a bit of an adventure, but it's really fun. Items that will come in very handy include an automatic (spring loaded) center punch to mark the drill holes and keep the bit from wandering, and a step bit (aka a unibit) so that you can widen the holes a bit at a time until they're the right size.
