So I built the Green Pony the other day, and it sounds great. In Si and LED mode the tone control is good, though I don't go over 50%. The problem is when I move the right switch to None mode. If I turn up the Drive, the treble is just too much, even with Tone on 0. Is it possible to add a 100k resistor before the treble boost pot to tame the highs?

No. That's not possible to do. Not without affect the other two modes. Maybe you have a component out of place, but assuming everything is correct, then it would come down to a matter of NONE mode just isn't your cup of tea.
