According to the audio path you circled, audio doesn’t seem to be going past the first transistor. Other than to ground. If you look at the schematic, even if you don’t know how to read it, you can follow the audio path from the in.

Nope, that's just a little peeled paint. I looked through your resistors and I don't see any mistakes.

Not to worry. Such things are quite easy to fix. Concentrate on getting the effect circuit working and don't worry about the LED for now.

Remove Q6 from the PCB. You should now have a pedal that is basically just a buffer. It should sound pretty much exactly the same in bypass as it does when it is engaged. If it doesn't then you have a problem in the primary signal path. If it does, then you know your problem is in the envelope trigger.

Is it safe to say that you checked your caps too? It would be odd for the jfet to go bad, but not unheard of, I’ve only done it once.

I wouldn't waste my time checking caps, particularly if you tested them before assembly. They are very durable and unlikely to fail unless significantly over-volted.
