After a lot of searching and experimenting, I tried a couple of things that seem to have fixed the problem. (I'll verify tomorrow, when I can play louder.) Here's what I found, for those who have a similar problem.
Given that the circuit has components that are designed to eliminate pop by sending DC offset to ground, I looked for things that my interfere with that ground connection. I re-flowed a bunch of solder joints, especially the ones involving the resitors and caps that are part of that function. I re-soldered the ground wires to my jacks. I also sanded the interior of the pedal housing in the area where the jacks touch the inside of the housing, which is part of their ground, in order to remove all finish and ensure the jacks are touching bare metal.
I put it all back together and played with the pedal on relatively low volume (it's late at night), and it seems to be working fine. It's a different amp in a different room, so I'll try the other amp and the other room at louder volume tomorrow and see how it goes.
