So, why does lug 3 get jumpered to lug 6?

In looking at various schematics, that appears to ground the whole circuit when in bypass. From what I can tell, omitting that jumper and leaving everything else as-is would still turn off the led and leave the signal passing through direct from jack-to-jack.

So there must be something I am missing/not understanding because obviously the jumper DOES something...

It grounds the audio from the PCB completely. Theoretically, it keeps any artifacts from the bypassed circuit from being introduced into the clean signal. It may be snake oil, but it’s just something we’ve all done, probably for no reason.

So, primarily the 3-6 jumper grounds the rest of the circuit when bypassed so that pops are less likely... does that mean it discharges capacitors or am I off base on that assumption? Sorry, just trying to completely wrap my head around that.

No. It only grounds the circuit input. Basically, the same concept as the input to any amplifier when you don't actually have a plug inserted. All the power filter caps will still be charged.
