Yesterday I began sorting and checking my newly arrived kit against the parts manifest. Everything checked out within tolerance on my Craftsman multimeter except the ceramic disk capacitors. They were supposed to have 4711 stamped on the body, and have a value of 470pF. Instead I saw a 3 digit code which I believe says 471 but could say 921, it is tough to tell with the light printed numbers. Also, I measured a value of ~640pF rather than 470pF on all 3 disks.

Was there a parts swap that I'm not aware of? Could the multimeter be having accuracy problems due to the small size of the caps?

471 is the 470pF cap

OK, so same caps with a 3 digit code. Should I worry about my multimeter showing a different level of capacitance than 470pF? All of the other caps were very close to the value on the BOM. Perhaps the low cap value is hard for a multimeter to read accurately?

I think this is exactly what's happening. I've noticed the same thing on small caps.

Can confirm, even my expensive multi-meter has trouble with the little guys. You would need a dedicated capacitance meter if you were measuring those all the time, nothing you need right now.
